This is an extraordinarily compelling take on Nihil that I feel overstays its welcome. The image of the cult losing hope and bloodily disintegrating is very vivid and well-paced, which is a shame because the narrative is definitely too long. Each new incident log does serve a narrative purpose but there's not really enough new in each of them to feel continually interesting to read. The one in Nagasaki is a treat though.
I feel I can't point out to any particular point in the article that's an Achilles heel because it's a widespread excess of detail — just a bit over the "satisfying worldbuilding" mark where it starts to drag, maybe because there aren't too many interesting visuals/new developments until Incident Log 914-2. Definitely one too many event logs though. Maybe the second-to-last one can go, and its more interesting details integrated with the other ones?
All that said, when it hits, it really hits. That note is a really good finisher, so much so that I suggest doing away with the containment notice or maybe moving it to the conprocs. Feels appropriate to just leave with that melancholic note rather than a bureaucratic memo.

What are -A? The designation is never introduced. Is it the group designation for -Bs? I'm not sold on the letter designations because they imply A and B are different things worth separating.

Suggestion: reword to something like "their effects are not apparent". It'd go better with the Authority believing/being unsure that they are in fact anomalous at that point in time, where the present version fully discards the possibility of them having any effect.
